FSUIPC never ever wipes anything! All your settings are saved in the INI file in the Modules folder. You can only delete them all by deleting that file!

its seemed its swapped everything about, like my flap axis is now the rudder

You've moved the USB connections around. If you want to be able to do thast you must use Joy Letters -- please see the chapter in the FSUIPC4 User Guide about that.

Everything on my jetmax throttle got wiped and some got changed about?

I was trying to assign my toe brakes in FSX as i'm finding the toe brakes on my saitek rudder pedal is too sensitive, if i use them one side always goes off like the left pedal is responding first? How can i fix this? I tried to assign it in fsx but it wouldn't work, i ticked the reverse box and the brakes still jammed on?

Not by FSUIPC, no way. More likely you reconnected the USB -- if you want to make the assignments safe against Windows re-assigning device IDs you need to enable joystick letters -- please see the User Guide.

If you are assigning in FSUIPC you MUST disable controllers in FS altogether. Otherwise there will always be conflicts.

To get any axis working correctly, follow the calibration instructions step by step -- there's a chapter for it in the user guide.

Does this look right

[JoyNames]
AutoAssignLetters=Yes
R=Saitek Pro Flight Rudder Pedals

Yes, but for added security you should also add

R.GUID={E068DE30-0837-11E4-8009-444553540000}
T.GUID={CB9C6560-90F1-11E4-8001-444553540000}
Y.GUID={E068DE30-0837-11E4-800A-444553540000}

Then your devices are full identified both by name and number (GUID).

You now have those 3 lines twice. It won't do any harm, but you only need them once!

Yes, good! Otherwise you would either not have the devices connected, or you would have a problem in your registry!

It shows that it is relating the numerical IDs (0,1,2) to the letters you've assigned, both by name and unique GUID. That's how ir works to make sure it keeps track of your devices if they get plugged in differently!
